Sample Preparation

The proteome is a collection of gene products with both low and high levels of expression. The preparation of protein samples is a crucial step in proteomics research because the quality and reproducibility of protein extraction significantly affect the downstream identification efficiency and capability of mass spectrometry. The reliability of low-abundance proteins and quantitative comparison is a major challenge in proteomics analysis.

The proteome is a highly complex system. Unlike DNA and RNA, which are chemically homogeneous, proteins exhibit strong heterogeneity and vary greatly in size, charge, hydrophobicity, and structure. High-abundance proteins, such as actin and tubulin or human serum albumin, proteins of the complement system, and antibodies are important components of the proteome and can be more effectively detected through appropriate pretreatment, revealing low-abundance regulatory proteins most relevant to cellular responses. Furthermore, many proteins undergo post-translational modifications and may contain various non-peptide components bound to them, making their separation extremely challenging due to this chemical heterogeneity. To date, there is no universal method for preparing protein samples in proteomics research. Preparation protocols vary depending on differences in sample source, the physical properties and subcellular location of target proteins, protein abundance, and matrix effects, among others.
