How to determine which amino acid it is based on the mass-to-charge ratio when measuring proteins with a mass spectrometer?

When measuring proteins with a mass spectrometer, amino acids are not directly determined by the mass-to-charge ratio (m/z). Instead, the mass spectrometer measures the mass-to-charge ratio of proteins or peptide fragments (degradation products of proteins). Using the mass spectrometry information of peptide fragments, the amino acid sequence of the original protein can be deduced. The following are the basic steps for deducing protein amino acid sequences in mass spectrometry analysis:


1. Collect primary and secondary mass spectrometry data of peptide fragments.


2. Analyze fragment ions (i.e., b ions and y ions) based on the secondary mass spectrometry data.


3. Analyze the mass-to-charge ratios of fragment ions and determine the mass differences between each fragment ion.


4. Compare the mass differences with a known list of amino acid masses. This list includes the mass values of all standard amino acids. This process typically requires the help of bioinformatics software.


5. Deduce the amino acid sequence of the peptide fragment based on the amino acids matched by the mass differences.


It should be noted that the determination of amino acids may be affected by experimental conditions, the performance of the mass spectrometer, the purity of the sample, and other factors. Therefore, when analyzing mass spectrometry data, it is usually necessary to combine other experimental techniques and bioinformatics methods to improve accuracy.
