What are the differences between Co-IP experiments and Pull-down experiments?

Co-Immunoprecipitation (Co-IP) is a classic method based on the specific interaction between antibodies and antigens, used to study protein interactions and determine the physiological interactions of two proteins within intact cells.

Both Co-IP and Pull-down can be used to detect protein interactions. They have many similarities, including the ability to detect strong interactions between two proteins. However, both can only perform qualitative analysis and cannot detect transient interactions. Additionally, there are certain differences in their experimental principles and applications.

What are the differences between Co-IP and Pull-down experiments? Co-IP can be used to determine whether two target proteins bind in vivo and to identify new interacting proteins of a specific protein. The experimental conditions are under natural states, which can reflect more realistic interactions between proteins. Since Co-IP precipitates protein complexes, non-specific binding proteins are inevitable during protein complex purification, making it difficult to directly show whether the protein interactions are direct or indirect.

Pull-down verifies whether two proteins interact in vitro, removing the influence of other proteins and clarifying whether there is direct interaction between the target protein and the protein being tested. Since Pull-down experiments are conducted in vitro rather than in vivo natural states, it is impossible to determine the true protein binding situation in vivo, which may lead to false positives, such as adsorption due to electrostatic effects rather than physiological interactions. Pull-down can also further verify the protein interaction relationships identified by Co-IP experiments. When combined with proteomics techniques based on LC-MS, Co-IP/Pull-down technology can identify and screen multiple proteins interacting with the target protein (protein complex components) in a high-throughput manner in a single experiment.
