Is proteomics bottom-up or top-down?

Proteomics and Bottom-up and Top-down are concepts at different levels. Proteomics is the science of studying the composition and activity patterns of the proteome, while Bottom-up and Top-down are two different protein mass spectrometry analysis strategies. Bottom-up, also known as 'shotgun proteomics', is characterized by identifying complete proteins by directly detecting peptides obtained from protein digestion. This method combines liquid chromatography with mass spectrometry, where proteins are first digested into small peptides, which are then separated using liquid chromatography, followed by mass spectrometry analysis. The mass spectrometry signals are used in conjunction with bioinformatics to identify each peptide, which are then assembled into complete proteins for identification. Common protein mass spectrometry quantification techniques such as Label Free, SILAC, TMT, and iTRAQ are based on the Bottom-up strategy. Top-down, in contrast, analyzes intact proteins directly and retains the features of proteins with unstable structures that are often destroyed in Bottom-up analysis.
