Label-free Quantification
Label-free quantification is a commonly used quantitative method in proteomics that does not require the use of isotope labels or other chemical labels to tag samples. This method mainly relies on mass spectrometry and achieves protein quantification by comparing the abundance of peptides in different samples. Label-free quantification is popular for its simplicity, cost-effectiveness, and applicability, especially when handling large-scale samples.
1. Working Principle
1. Quantification Based on Peptide Intensity:
Quantify proteins by measuring the peak intensity of peptide ions in mass spectrometry. The intensity of peptides reflects their abundance in the sample.
2. Quantification Based on Spectral Counting:
A method that counts the number of times a protein's peptides are identified during mass spectrometry analysis. Theoretically, the more times a protein's peptides are detected, the higher its abundance in the sample.

Eliminates the labeling process, reducing experimental preparation time and costs.
2. Simplicity:
Applicable to almost all types of samples without the need for complex sample preprocessing.

3. Disadvantages
1. Sensitivity and Accuracy:
Compared to labeled methods, label-free methods may have lower sensitivity and quantification accuracy when detecting low-abundance proteins.

Requires complex data processing and analysis algorithms to handle and interpret large amounts of mass spectrometry data.
