Protein Mass Spectrometry Analysis of Samples Obtained through IP
Mass spectrometry technology cannot directly study protein interactions and needs to be combined with other techniques, such as performing protein mass spectrometry analysis on samples obtained through immunoprecipitation (IP), and then using mass spectrometry to identify proteins in the IP samples. It can even compare the relative abundance of these proteins in different samples and seek differential proteins. Mass spectrometry can not only verify known protein interactions but also identify unknown proteins interacting with target proteins.
IP, or immunoprecipitation, uses specific antibodies of the target protein to capture the target protein complex within cells. Based on the specific structure of 'target protein antibody-target protein-interacting protein', we can use the target protein antibody to 'pull out' unknown interacting proteins from the cell. Once we have the interacting proteins, we need to know their 'identity', and mass spectrometry is a good method for qualitatively analyzing proteins in IP samples. The basic process involves digesting the samples and analyzing them using mass spectrometry, then comparing the collected peptide signals against a database to identify the protein molecules.
There are many detection methods in mass spectrometry, such as Liquid Chromatography-Mass Spectrometry (LC-MS) and Tandem Mass Spectrometry (MS-MS). For samples after IP, we usually choose the Liquid Chromatography-Tandem Mass Spectrometry (LC-MS-MS) approach for detection. First, effective separation is achieved through liquid chromatography to separate various protein components, and then secondary mass spectrometry is used for fragment detection and qualitative analysis, ensuring fast speed and accurate data for protein identification.
