What are the proteins typically involved in non-specific interactions in IP-MS?

Immunoprecipitation (IP) is a classic technique for studying protein interactions, and immunoprecipitation coupled with mass spectrometry (IP-MS) is one of the most widely used methods for studying protein interactions today. The main principle of IP-MS is based on the affinity between specific antibodies or other affinity reagents and target proteins. Through co-immunoprecipitation (Co-IP), target proteins and the proteins interacting with them are extracted from complex samples, which are then analyzed by mass spectrometry to identify the interacting proteins of the target protein.

When studying protein interactions and identifying interacting proteins through IP-MS, how should one determine which proteins are typically non-specific interactions in IP-MS mass spectrometry? This can usually be done through an interaction protein screening model. Interaction protein screening is based on the relative quantitative data of IP-MS, where proteins that are significantly elevated in the IP experimental group compared to the IP control group are identified as high-confidence interacting proteins of the target protein. Due to the enrichment principle of IP experiments, the criteria for screening significantly different proteins in IP-MS are generally higher than those in conventional proteomics. A fold change >10 and P value <0.01 can be used as the screening criteria for interacting proteins. An ideal IP-MS experiment would target the protein of interest specifically to detect interactions closer to the physiological state, but the accuracy of this detection is largely affected by factors such as low endogenous expression levels of the protein of interest or low antibody titers.
