Protein sequence determination is a process used to establish the precise order of all amino acid residues in a protein molecule. Here are the basic steps of protein sequence determination:
1. Protein Purification

2. Protein Digestion
Next, the purified protein is exposed to specific enzymes (such as trypsin or chymotrypsin), which cut the protein at specific amino acid residues to generate peptide fragments.
3. Peptide Fragment Separation
The generated peptide fragments are then separated using chromatography or electrophoresis methods, which separate them based on size or charge.
4. Mass Spectrometry Analysis
The separated peptide fragments are analyzed using a mass spectrometer. The spectrometer uses electric or magnetic fields to separate the peptides and measures their mass-to-charge ratio. This data can be used to infer the amino acid sequence of the peptide fragments.
5. Protein Sequence Reconstruction
Finally, using the amino acid sequences of all the peptide fragments, computer software can reconstruct the entire amino acid sequence of the protein.
