Label-free Quantitative Proteomics

Label-free proteomics quantification is a widely used method in proteomics research. It allows researchers to quantitatively compare the relative abundance of proteins in different samples without relying on any chemical or isotopic labels. This method mainly relies on mass spectrometry for protein identification and quantification, particularly using high-resolution mass spectrometers such as the Orbitrap or Q-Exactive series. Label-free quantification methods include, but are not limited to, the following:

1. Peptide abundance-based quantification (e.g., Spectral Counting):

This method estimates the abundance of a protein by counting the frequency of its peptides appearing in the mass spectrum (spectral counting). It is simple and intuitive but has lower sensitivity and accuracy, especially for low-abundance proteins.

2. Peptide intensity-based quantification (e.g., Label-Free Quantification, LFQ):

This involves quantifying proteins by comparing the signal intensity of the same peptides across different samples. It requires high-precision mass spectrometers and sophisticated data analysis software to correct inter-experimental variations and perform accurate quantification. Label-free quantification provides higher accuracy and sensitivity, especially when combined with high-performance liquid chromatography separation and high-resolution mass spectrometry detection.

3. Data-independent acquisition (DIA) based quantification:

DIA is a relatively new label-free quantification technique that systematically acquires mass spectrometry data for all peptides within a certain m/z range, rather than selectively monitoring pre-determined m/z values. This method can improve data reproducibility and accuracy, especially for the analysis of complex samples.
