TMT-based Proteomics Analysis

Proteomics analysis based on TMT (Tandem Mass Tag) is an advanced mass spectrometry (MS) technique used to simultaneously quantify protein expression levels across multiple samples. TMT labeling involves a series of chemical tags that bind to protein peptides, which are then detected and analyzed by a mass spectrometer. This method allows researchers to compare up to 16 different samples in a single experiment, greatly enhancing the throughput and comparability of proteomics research.

I. Working Principle

1. Sample Preparation:

First, extract proteins from the target sample and digest them into peptides using an enzyme (typically trypsin).

2. TMT Labeling:

React different TMT tags with peptides from different samples, with each tag corresponding to a specific sample. These tags have the same mass but produce reporter ions with different masses when fragmented.

3. Sample Mixing:

After labeling, all samples are mixed in proportion to be analyzed in the same MS analysis.

4. Liquid Chromatography-Mass Spectrometry (LC-MS) Analysis:

The mixed sample is separated by liquid chromatography and then introduced into the mass spectrometer for detection. The mass spectrometer detects both the mass of peptides and the intensity of specific reporter ions associated with each TMT label.

5. Data Analysis:

By comparing the relative intensities of reporter ions from different labels, the expression levels of the corresponding proteins in each sample can be quantified.

II. Advantages

1. High Throughput:

Can analyze multiple samples in a single experiment, significantly increasing experimental efficiency.

2. High Sensitivity:

TMT labeling increases the ionization efficiency of peptides, improving the sensitivity of mass spectrometry detection.

3. Accurate Quantification:

Provides more accurate quantification of protein expression levels compared to traditional methods.

4. Compatibility:

Suitable for various biological samples, including cells, tissues, and body fluids.

III. Limitations

1. Cost:

The cost of TMT labeling is relatively high.

2. Complex Analysis:

Data processing and analysis are relatively complex, requiring specialized software and expertise.

3. Peptide Coverage:

Compared to comprehensive protein identification, not all peptides of every protein may be labeled and detected.
