Proteomics PRM and DDA

PRM (Parallel Reaction Monitoring) and DDA (Data Dependent Acquisition) are two different mass spectrometry scanning modes or data acquisition modes. The differences between them are shown in the table below:

PRM DDA
Principle Uses a high-resolution, high-precision quadrupole mass analyzer to select precursor ions of target peptides for MS/MS, performing a full scan of all fragment ions produced by each precursor ion. Selects precursor ions for MS/MS fragmentation and analysis based on preset conditions such as signal-to-noise ratio, isotope distribution, and ion intensity.
Advantages No need to establish conditions for selecting fragment ion pairs, making the analysis method simple, time-saving, and efficient, with high mass accuracy, sensitivity, and precision. Uses a narrow mass-to-charge ratio window (typically ~1Da) to filter target ions, reducing the presence of interfering ions and providing high-quality fragment information.
Disadvantages Requires pre-experiment specification of target proteins or peptides and the design and establishment of PRM mass spectrometry acquisition methods for these targets. The selection of target ions is a random process, where ions with higher intensity are more likely to be chosen as target ions for MS/MS information acquisition, leading to poorer reproducibility and lower coverage.
Applications Primarily used for targeted proteomics research. Primarily used for non-targeted proteomics research.
