Absolute Quantification Analysis (AQUA)
AQUA absolute quantification analysis is a targeted quantitative proteomics technique widely used in various quantitative proteomics studies. Absolute quantification strategies can be used for the absolute quantification of proteins and their modification states. Synthetic peptides labeled with stable isotopes are used as internal standards, which can mimic natural peptides formed by protein hydrolysis and can also be prepared using covalent modifications (such as phosphorylation, methylation, acetylation, etc.). By using selected reaction monitoring (SRM) analysis in tandem mass spectrometry, the AQUA internal standard peptides are used to accurately quantify the absolute levels of proteins and post-translationally modified proteins after protein hydrolysis.

Absolute quantification is achieved using synthetic peptides containing stable isotope labels: based on the relationship between mass spectrometry signals and protein concentration, the average mass spectrometry signal response of the three strongest tryptic peptides per mole of protein is constant, with a coefficient of variation less than 10%. Given an internal standard (synthetic peptide with isotopic label), the relationship between mass spectrometry signals and protein concentration can be used to determine a universal signal response factor (counts/mol). The universal signal response factors for all measured proteins are the same.
The absolute quantification method relies on the use of a synthetic internal standard peptide, which is introduced into the cell lysate at a known concentration during digestion. During the detection process in tandem mass spectrometry, the SRM method is used to analyze the hydrolyzed protein samples, allowing for the direct detection and quantification of natural peptides and isotope-labeled AQUA internal standard peptides. The simplicity and sensitivity of this method, combined with the widespread application of tandem mass spectrometers, make the AQUA absolute quantification strategy an effective method for directly determining protein levels and post-translational modifications from cell lysates.
