Targeted and Untargeted Proteomics

Targeted and non-targeted proteomics are distinguished based on whether the proteins being studied are specific. Targeted proteomics focuses on one or more specific target proteins, while non-targeted proteomics studies as many proteins as possible or the entire set of proteins in the system. Often, non-targeted proteomics is used to find proteins of interest or key proteins, after which targeted proteomics techniques can be used for further study and validation.

Common targeted quantitative proteomics mass spectrometry techniques are based on SRM (Selected Reaction Monitoring) and PRM (Parallel Reaction Monitoring) scan modes. These techniques are unique in that they select specific parent ions for fragmentation after the first level of mass spectrometry and then detect and analyze the resulting fragment ions. Non-targeted quantitative proteomics techniques are mainly based on DDA (Data-Dependent Acquisition) and DIA (Data-Independent Acquisition) modes, such as Label Free, TMT, SILAC, iTRAQ, and SWATH quantification techniques.
