Which mass spectrometry method is used to determine protein content in protein mixtures

Mass spectrometry technology has different data acquisition modes: Full Scan, Single Ion Monitor (SIM), and Selective Reaction Monitor (SRM) or Multi Reaction Monitor (MRM). Their different working principles make them suitable for different analyses.

The full scan mode scans all fragment ions within a set range to obtain their mass spectrometry information, which is more suitable for qualitative analysis of unknown proteins. For quantitative protein analysis, SIM or SRM/MRM is preferred. These three modes selectively acquire mass spectrometry information of ions, suitable for quantitative identification of single or mixed protein samples. SIM collects information on a single ion, thereby reducing noise and interference, enhancing the sensitivity and signal-to-noise ratio of mass spectrometry analysis, and providing more accurate results.

Currently, commonly used mass spectrometry-based protein quantification techniques mainly employ the SRM/MRM scan modes, including Label Free, SILAC, iTRAQ, TMT, 2D-DIGE fluorescence quantification, DIA quantification, SWATH quantification, etc. Among them, Label Free is a non-label protein quantification technique, while SILAC, iTRAQ, and TMT are label-based protein quantification techniques. Each of these protein quantification techniques has its advantages and disadvantages, and the appropriate detection method should be chosen based on the experimental purpose and requirements.
