DIA Quantitative Proteomics

Currently, quantitative proteomics research can be divided into traditional DDA-based protein quantification strategies, targeted protein quantification strategies based on MRM/SRM/PRM, and DIA-based protein quantification strategies. DDA-based protein quantification strategies such as Label Free, iTRAQ, TMT, and SILAC use liquid chromatography-tandem mass spectrometry (LC-MS/MS) to detect and relatively/absolutely quantify hundreds to thousands of proteins. These methods rely on DDA data-dependent acquisition mode to collect mass spectrometry data, which results in significant data missing, low reproducibility, and inaccurate quantitative data, making it difficult to detect low-abundance proteins.

Targeted proteomics quantification strategies based on MRM/SRM/PRM are the gold standard for absolute quantification by mass spectrometry, allowing precise absolute quantification of proteins. However, the detection throughput is low, typically identifying only dozens to hundreds of target proteins, making high-throughput precise protein quantification challenging.

Recently developed DIA proteomics employs mass spectrometry based on a holistic acquisition mode to achieve precise protein quantification, perfectly combining the high throughput of DDA technology with the high precision of targeted quantitative proteomics technology. It ensures the accuracy of quantitative results on the basis of high-throughput quantification. DIA quantitative proteomics technology (such as SWATH) divides the entire scanning range of mass spectrometry into different small windows and performs cyclic detection of all precursor ions in each window. Theoretically, it can unbiasedly obtain all fragment information of all precursor ions, with high data utilization and good reproducibility, making it an important tool in quantitative proteomics research.
